The Tower of London ghosts were the disguises of Mr. Raven Keeper's crows.

They were all floating pale skinned heads of various people who were beheaded for different crimes, and they all have different colored hair or just balding at the top.

Scooby-Doo! World of Mystery[]
While exploring the halls of the Tower of London, Fred and the girls discover masks on the ground at the end of a hall, curious about it, they approach the pile, and Fred decides to pick one up. But to there shock, they all sprang to life and easily swarmed the three before they could run, Velma took notice on how they were trying to bite them like hungry animals, and found some breadcrumbs on the ground. Just as the two cowards came running in with Scooby riding on the ghost of Anne Boleyn's shoulders, Velma put an idea to the test and chucked the breadcrumbs onto the ghost, Scooby jumps away as the floating heads swarm the ghost and bit off the crumbs, as she collapses to the floor.

It was then revealed that the heads were masks the whole time, and Anne Boleyn's ghost turned out to be the Raven master. Who wanted to scare away tourists with the Anne Boleyn ghost myth so his crows wouldn't be constantly fed to the point they'll become fat. But it all turned out to be a pretty useless plan as he could've just placed a "Don't feed the birds" sign.
